Charecteristics of elements of financial and economic infrastructure of the system of higher education, which are developed in 21st century in Priority National Project ‘Education’, the State Project ‘Support of Leading Russian Universities’, the Federal Target Program for Development of Education, Crediting in Education, Foundations of University and Science Support, are considered in the article. A new representation of a budgetary institution related to the Federal Law No.83 ‘Amendments to Legislation of the Russian Federation related to Improvement of Legal Status of State (Municipal) Institutions’, dated May 8, 2010, and challenges of changing in modern infrastructure of university support, are analyzed.

Innovative potential of high school in Russia in modern conditions is acting as the most important state resource of regional development. Therefore in transition of national economy to innovative development it is necessary to create and develop such structures within the system of higher professional education, which support high effectiveness of innovative activity; it enables to increase effectiveness of functioning of a regional innovative system. Such structures include national, federal, and national research universities and university complexes.
